In Hindu mythology, Brahma, Vishnu and Shiva are the main Gods for creating, preserving and destroying, but who is behind all three? Where do they come from?

Who is sovereign overlord of Brahma, Vishnu and Rudra? Shiva Purana and Devi Mahatmyah answer that:

"I bow  to  Thee,  the  great  mother  of  the  universe, the  great  Goddess,  by  whom  formerly  Brahma  had  been directed  to  create  the  worlds  which  he  carried  out.
I  bow  to  Thee,  great  support  of  the  universe,  the great  Goddess,  by  whom  formerly  Vishnu  had  been  directed  to sustain  the  universe  which  he  has  been  doing  always. 
I bow  to  Thee  the  great  mother  of  the  universe, the  great  Goddess,  by  whom  formerly  Rudra  had  been  directed  to  annihilate  the  universe  which  he  has  been  doing always." (Shiva Purana, 2:2:14:30-32)

"You, who creates as Brahma, sustains as Vishnu and annihilates as Rudra, have subjected Lord Vishnu to a deep slumber. Thus, who is here capable of eulogising you? 
Who is capable of praising you, who pervades Vishnu, I and Rudra?" (Devi Mahatmyah 83-85)

Hence, it is Adya Kali, the beloved consort queen of Mahakala Shiva, who is the sovereign authority and primordial mother of  Brahma, Vishnu and Rudra.
